Mostly Peter treats his daughter like... well, crap. It wasn't like this in the first three seasons, even though he kinda ignored her at times. Even so, there are a couple episodes where he is nicer towards her, by his own standards at least. Which ones can you think of?
Off the top of my head:
Hell Comes To Quahog - Peter comes very close to saying "I love you", but is too masculine to admit it. He also helps her protect the mall, and generally acts childish rather than meanspirited when he at first misbehaves.
Road To Rupert - Okay, he isn't that nice to her in it. But he does seem to respect her a bit at least after she beats someone up, and talks with her a little more friendly. Of course, this would be temporary.
Peter's Daughter - He becomes the complete opposite of uncaring, he becomes a bit overprotective. It's still a nice change of pace though.
Dog Gone - He hugs her along with the rest of the family members, and doesn't push her out of the ring in any way.
Meg And Quagmire - He helps protect Meg against Quagmire's desires and acts like a genuinely concerned parent.
Leggo My Meg-o - He seems to be worried over Meg's disappearance at least, even though at the end he still acts pretty callous.
Meg Stinks! - Peter becomes friends with Meg again. A little too good friends with her even.
This Little Piggy - He stops Meg from doing foot fetish porn with a bunch of creepy guys.
Peter's Sister - Peter apologizes for his bullying (Wow!), and they both work together to take down his sister Karen.
And more recently, Crimes And Meg's Demeanor shows the two of them bonding really well. It doesn't even end with the two of them having to stop being friends. I would welcome more of this.
Even though I don't mind most of the Meg bashing (it does go too far sometimes, but it's a dark comedy), it's nice to remember moments like these as well. Any more examples you can think of?
