1) Chris is the only member of the family with blond hair
2) Meg and Stewie share the same triangular noses, just like Lois, but Chris has a very different type of nose. It's even different from Peter's nose.
3) Peter was disappointed with Meg being female. He desperately wanted a son.
4) Chris remembers that Meg killed his other sister in "Let's Go to the Hop", but he is not sure whether or not it happened saying "it seemed so real." Peter and Lois strongly correct him that it was a dream, indicating that he might have had another sister at one time. She seems to be nameless or unnamed because Chris called her his "other sister", implying that he was very young when he supposedly saw this. So, what if Chris was adopted to replace Meg's secret sister?

6) Meg's relationship with Chris is...strange. People think these are just incestuous jokes but there's also the possibility of Meg and Chris liking each other just because they feel they're not really brother and sister.
