Some people would point to Foreign Affairs, while some would go with 3 Acts Of God (since that's the first instance of a cruel Bonnie-hates-Joe joke). But I'd argue it started to happen as early as in Believe It Or Not, Joe's Walking On Air.
Observe that in this episode, Bonnie already seems generally dissatisfied with how Joe is still handicapped. She forces him to do awful tasks by himself, and when he's gotten new legs she acts it's the best thing that's ever happened to her. Then however, we see Joe treat everyone like a jerk, her included. She's even forced to shoot him herself when Peter and the other friends have started. Geez, some friends all right. Throughout all this Bonnie has gone through quite the awful ordeal, and while Peter, Quagmire and Cleveland became friends with Joe again, it's uncertain whether this did some serious damage to Joe and Bonnie's relationship or not.
In season 7 everything seems fine, but then in season 8 we get a bypassing comment from Bonnie which hints she might be or at least considering cheating on him. One season after that, she actually comes really close to, but she makes up with Joe in the last minute. But in the season 10 finale, their relationship still seems to be quite stale, and Joe gets persuaded into cheating on Bonnie as revenge (Fuck you, Quagmire, dumbest idea ever). Granted they do make up at the end, but considering they also made up in Foreign Affairs and that didn't help either, who's to say this would do much difference? It's a very sad thought, but considering their marriage has only gotten worse and worse, we know there would take a lot more for things to be the same again.
And so season 12 arrives, and all the Bonnie-hates-Joe jokes start becoming a new (awful) running gag for the show. Poor Joe. It's not enough he gets mistreated otherwise for being handicapped, now his wife hates him too? The worst one has to be in season 13, where Bonnie conducts a quite evil plan to drown Joe in a lake together with the house to collect insurance money. That's probably the worst joke that Family Guy has ever done (or at least bottom 3).
Thankfully after a while, they finally retired the jokes which are all about Bonnie wanting to kill Joe, but even so their marriage is the most depressing on the entire show (and that is saying something). Is there any hope for them? Is it time for an episode where they sort out their problems with each other once and for all?
